I just downloaded the updated WebObjects. Now, instead of the Webkit.Framework residing in its folder,
there is a new folder with WebCore in it.

Can someone advise.

Please be much more specific in your requests.  You say you "downloaded the updated WebObjects" — which version specifically are you referring to?  Also, where were you expecting WebKit.framework to be, and on what operating system?

Also, are you aware of the significant difference between WebObjects and WebKit?  WebObjects is a Java framework for rapid development of server-based web applications that are accessed through a web browser. WebKit is an Objective-C framework for client-side presentation and editing of web content in desktop applications.

On Mac OS X 10.3 and later, WebKit.framework is located in /System/Library/Frameworks and nothing you install on top of Mac OS X should change that.  (It may even be at that location in Mac OS X 10.2.8 with Safari 1.0 installed.)  You should compile and link against that WebKit, or its equivalent from a Mac OS X SDK such as the Mac OS X 10.4 Universal SDK.
