Intermittent Breakpoint functionality in xcode 3

All,
I am having problems with breakpoints sometimes not working.  When they don't work they are indicated by a orange arrow.  I can click on the arrow 2x and they will turn dark blue, but will still not interrupt the flow.  I have only been using xcode 3 for a few days and I may have missed an important feature, but can not find anything in the release notes.

The breakpoint functionality  comes back after a clean sweep and recompile. Have not correlated to what sets them off.

(I am running Leopard from a hard drive on different machines (ppc g4,g5 and intel), depending on my location. I don't know if this has a bearing on the behavior.)

What does an orange breakpoint mean? Any insight into what is happening?
