In Xcode 3.0, you need to use defaults to set this font. For example, you can use something like:

defaults write com.apple.Xcode  PBXTableFont LucidaGrande

defaults write com.apple.Xcode PBXTableFontSize  13

The font size seems fixed for the project list pane (under the Groups and Files) in Xcode 3.0; the preference has other font size changes. The Groups and Files list font can be changed in Xcode 2.4 in the preference.
