Rename or remove the <username>.mode* file(s) from inside your .xcodeproj wrapper. These hold the customized toolbar, window size and layout, and other arrangement details of your project window. If you've customized the layout we retain it given the constraints of things that have been removed; if it's absent, then you get the new default layout.
