I spoke with Jonathan and Adhamh off-list, but for the enlightenment of the group, there's a bug in Xcode 2.5 and 3.0 that causes file references to be added as absolute if the project is within a hierarchy where one of the directory names begins with "Developer". This would happen, for example, if your project is in "~/Developer".

This bug has been reported to Apple, though I didn't file it myself, so I don't know the bug number. I haven't checked whether it's fixed in Xcode 3.1. The workaround is to rename the directory so that it doesn't begin with "Developer".

Did you ever figure out the cause of this? I have the same problem

Jonathan,

Which version of Xcode are you using, and by chance is your project within a directory hierarchy where one of the directory names begins with "Developer"?
