I too have seen this (and posted about it a few months back :)

I think that it starts to happen if you ever start debugging your app when it was run from a non-debug launch. (i.e you run it normally and then put a breakpoint in your code so it loads the debugger). From that moment on until you quit Xcode, you will get this confirmation alert everytime you try to run the app.

I'm having a problem with Xcode 3 (on Mac OS 10.5.2) which I don't understand.

All of a sudden, when I run my application (a simple document based test application) from within, and I quit the application the process exits but Xcode somehow thinks it's still running. In other words, even if the application terminated (Application Menu->Quit), "Run->Stop" is still active and Xcode will ask me to terminate the process if I try to recompile or rerun it. Also, the process doesn't show up in ps -all so

Does the behavior indicate an error condition in the application?

I have now terminated Xcode and restarted it and the problem went away. I would be interested in learning how and why that happens.
