You can select multiple files and type cmd-I for the Multiple Item Info window. From there you can change the line endings for all the selected files.

I don't seem to be able to do this in 3.1.

(It is necessary because pasting frequently loses consistent line endings. Which I should probably file as a bug, except that I have no guaranteed repro steps. Other than: try to use Windows line endings.)
