Xcode ignoring "open counterpart in same editor" preference?

Since I upgraded to Xcode 3.0, I noticed that in one of my projects, Xcode was ignoring the "open counterpart in same editor" preference (which I have turned off) and was opening every file in the project in the same window.

I say "was" because I was able to get the problem to go away by deleting the username.mode* and username.pbxuser files from the project. Unfortunately I didn't think of saving them for bug reporting purposes. Has anyone else seen this behavior before?
