Are you building with debug symbols enabled? Are you stripping the final executable? Are you using DWARF or DWARF with dSYM as your debug format? Does the binary from Xcode 3.1 show source when used with Shark from Xcode 3.0 (or the standalone Shark 4.5.0 installer)? Have you changed any build settings between when Xcode 3.0 worked and now?
