That shouldn't matter to the instructions I posted for creating a new project. One of the reasons I use the "create it somewhere else" trick is exactly so that my Xcode and my command line don't ever have to touch the same working copy. But, of course, you'll want everything to work nicely together, sooner or later, and hopefully Gwynne's hints will accomplish that for you.
