Scripting behind At Ease?

Is there a easy way to run a script behind At Ease? I was trying to use
iDo script scheduler to run a restart on some Macs in a lab to restart
the machine at midnight so they would sync up with the server each night
so times and stuff would be right but it would seem that At Ease won't
let it run. Is there a way to make this work or do I have to somehow
provide rights to the script from inside At Ease? Thanks for any help.
