You can only use these commands from the command line. The config app is just a little GUI that starts and stops the server as well as allow schedule input. The actual server is a BSD daemon (fmserverd). You can get the available commands from the server reference manual. I haven't yet tried to script the terminal so I suppose it is technically possible to Applescript it, but I wouldn't be able to help you with it.
