The only workaround that I can think of would be to turn on autofetching after you've run the CLI program. I don't recall if the autofetch timing preference is scriptable in 10.1.3 or not (it is in Jaguar). If it's not then this won't work for you and there really is no workaround; it's just not supported yet. I suppose you could turn the autofetch timer back on then before you run the CLI program quit Mail, run the CLI program, then relaunch Mail. That's pretty heavy handed and may not be appropriate but it's about the only thing you could do.
