I'm not sure. I thought it would have been possible with /Developer/Tools/SetFile (-aB option) but I guess not. What I've noticed though is that if you re-create the folder hierarchy of a bundle:

Test.app
Contents
Info.plist
MacOS
version.plist

and put some reasonable values into the fields in the "Info.plist" and "version.plist" files, the Finder will display this folder as an application. You'll have to quit the Finder and then launch it again so that it can refresh its application database.
