You can script applications inside packages.
Open the package and make a copy of the application into a location
outside of it. Select this copy when the script editor asks you for
it.
Save your application script. Run it to see if it asks you again for
the application (I think it will not if you use the "using terms
from" construct).
Delete the copy of the application.
Done.
I have been running scripts from within/outside packages, targeting
packaged applications, since MacOS 9.
