I just tried
tell application "ImageJ"
activate
end tell
You have to open the application for the first compile.
This is so the script knows where to find the app.
Then you can quit the application. The script will know
where to find it from then on.
However, this was on OS 9.2.2; I have not moved
ImageJ to my OS X machine yet.
