Not unless they have their "invisible" flag set, which many dot files don't. So, there are two kinds of invisible files now. Ones with the name specifying invisibility and ones with the HFS metadata specifying invisibility. These pieces of information are completely unrelated, except that you can't see either in the Finder.

Everything that has come from OS 9 looks only at the invisible flag, not the name.

I believe this could be defined as a bug, yes.
