It isn't just Mail, FileMaker is very funny about carriage returns. It uses an internal character (which I believe is Vertical Tab), so it isn't compatible with anything.

But, it depends what you are doing with FileMaker, whether you are exporting a file (in which case FileMaker puts its funny characters in the user's text, and adds real carriage returns to the end of each exported line) or using other methods (such as applescript) to get data out.

You probably could easily write a script in FileMaker to straighten things out afterwards.
