We could certainly do it in Applescript only, but it's so important that we'd be silly not to also do it in the UI.

Are you referring to filing the reply or to identifying the link between the two messages? If the former, I heartily endorse the proposal. I would like to see it with a choice of it being automated or manually activated.

The link between messages. Well, it would be true for either feature that we could add it before (or in the absence of) the UI implemented, but of the two, linking messages is by far a higher requested feature.
