I still think the answer lies thereabouts. From some shntool info I found:

Since your tower is 'do shell script'ing ok for wav's but nothing else,
that tells me it can't find the helper programs or something related to
recognizing them.
And note, the environment your script gets from "do shell script" is not
necessarily (and actually unlikely to be) the same environment you have in
Terminal. This sounds more and more like a PATH issue.
