Launching correct app OS 9 vs OS X

Is there a way to control where Apple Script searches for an
application?

I have a script that launches an application. Problem is the OS X and
OS 9 versions have identical names. On a dual-boot system my script
will often launch the wrong version of the app. Is there anyway to
either not look in the OS 9 Applications folder when I'm running OS X
or tell if an app is classic vs. cocoa.
