Apparently the Finder will use the file type meta-data to determine if a file is an application but it will display the file according to its file extension. So you can have a file that looks like an MP3 file but runs like an application if has a File Type of "APPL" and you change its name from blah.app to blah.mp3.
I note that (under 10.2.8) the Finder's file preview correctly says that the file is an application.
So it may be worth before double-clicking a downloaded file to view it in column view in Finder and check what the "Kind:" says.
