We use PStill from Stone design. We distill about 2,000 EPS to PDF files a week. You can use watched folders, but we script it through the command line.

We also use it to normalize QuarkXPress EPS files for a $100,000+ system that said it could do it but couldn't. It cost $70 and you get free upgrades for life. The support is AWESOME - straight from the developers. They made at least two upgrades based on features we asked for.
