I just tried the same thing on my machine (10.3.4, Safari 1.2.2 (v125.8)), with Safari returning the correct number of open windows. I can think of two things that would cause this, though...
First, do you have any (specifically, two) windows minimized to the dock?
Second, I noticed that the Downloads and Activity windows count towards this total. Maybe those are open?
