Not only that, but when the script sets the signature, the red dot (window's close button) does not get a black bullet in it, indicating that the document has not changed.

What's up with that, and how do I get my signature set properly now?

It appears that 10.3.4 has introduced a bug, and you'll have to wait for a fix. <sigh>
