You can merge your individual pages by using a few simple terminal commands and a really useful utility called pdftk.
Once you have the command for this you can use applescript to run the command from the shell.
This way you have no need to use Acrobat to merge pdfs, just the command line.
Sid Steward's pdf toolkit (pdftk) is a free software and the following link will take you to the download and full description of it's capabilities.
