Establishing a "shutdown" script?

Every time I run Software Update on my web server without properly stopping mysql first I kick myself around the room when it does a restart 'cuz the ISAM tables aren't necessarily safely closed (burned once, often cautious).


Today I found this link

which suggests that it really isn't possible, but thought I'd ask here for ideas, suggestions, solutions...
