The result is the number of messages in the user-selected mailbox or mailboxes, excluding any mailboxes contained within the selected ones.

Shouldn't it return the total number of messages in the mailboxes?

It should be the number of messages that the message viewer is showing to you. That may not be what you want, but that's what you asked for.
