The syntax for adding a keyboard shortcut to a Scripts menu item. You can do this by suffixing the name of the script with
three underscore characters, then the keyboard shortcut. For example:


MyScript___ctl-shift-Y

Some people have found my FastScripts utility to be an easy replacement in the wake of the elimination of this feature from Mail. FastScripts doesn't recognize the file naming convention, but allows you to define keyboard shortcuts for any scripts in your scripts folder. If the script is an application specific script (e.g. in an Applications/[AppName] folder of your Scripts hierarchy), then the shortcut is only applicable when the designated application is front-most.
