I may have a possible solution. PreFab Software produces an application called "PreFab UI Actions". It's supposed to provide "universal attachability" for AppleScripts in most OS X applications. With it a UI script could be attached to the "Save" button. It would check the "run-only" checkbox in the save dialog and, if it was checked, put up a dialog warning about saving a non-run-only version as well. It could even be set up to automatically save two versions of a script if the run-only box is checked.
