The latest beta of Smile has that "pdf boxes" command.

What I would think of if I had a problem with PDF rectangles would be to change them directly in the file. If you open a PDF as text (Smile's "Open Find selection as text" menu can do that for you) it's easy to find each rectangle. Then programmatically (Smile's "uchange" command can do that for you) it's pretty easy to change a given rectangle with a regular expression. Where I do that, I try to keep the number of characters constant (I would change "110" into "090", say), I don't know if it's important.
