2. I think (but am not certain) that it causes problems with the "System Event" server. If I enable my Mail.app rule that runs the Applescript, eventually the Finder becomes very slow when navigating through folders. Killing the "System Event" process and restarting it manually seems to fix the Finder problem. (Note that the script has a "tell System Events" block)

I don't know what's happening, but here's the next step toward finding out: Run "Activity Monitor" (in your Utilities folder) and sort by the "%CPU" column. Which processes are taking up a lot of time while your system is running slowly?

I'm sorry, I forgot to mention that -- the answer is ... NONE i.e. AFAICT, No process is talking up more than normal CPU during the slowness, including the Finder and System Events. If more CPU usage is occurring, it is within the noise and I can't tell.

I ran sc_usage on the Finder during a few of these slowdowns. I'm no expert, so I wasn't quite sure how to interpret it -- but mach_msg_trap was called the most.

I've also had Finder problems right-clicking on files (not just clicking on sidebar items). If you're really interested in the Finder slowdown, you can download the sc_usage logs I recorded here:
