I believe that "the Trash" is actually an amalgam of trash directories in
multiple locations.

True -- which is why the answer, if you were to get one, wouldn't necessarily match the size of ~/.Trash -- but the more likely culprit is the known bug where the Finder will return "missing value" for the size of folders if it doesn't already have them computed.
