In my experience,
Mail.app DOES have some ongoing funky database
issues, but the integration with the rest of the OS and Apple apps is
worth navigating them.
For peace of mind, I use a script to back up my entire ~/Library/Mail
folder to another location in my home directory, so the risk of
incremental losses between major backups to another volume is minimized.
