These are normally invisible files and I think
they only show up if the drive you are using is
formatted for DOS. So perhaps use Disk Utility to
reformat your flash drive to Apple format?
Reformatting will delete all the files you have
on your flash so copy over to your hard drive any
files you want to keep.

They come from Finder I think, not Spotlight.
Everytime you open a folder with Finder,
you get the files (or at least one of them) so
that Finder can remember the size and
view it had the last time it showed the folder to you.
A quick google on '_DS Store' gives this as first hit
