These are normally invisible files and I think they only show up if the drive you are using is formatted for DOS. So perhaps use Disk Utility to reformat your flash drive to Apple format? Reformatting will delete all the files you have on your flash so copy over to your hard drive any files you want to keep.

Why do I get unwanted dot files (.DS Store and _DS Store)? on my flash drive? Sometimes there are also ghost files (hidden files of 1k with the same name as an actual file) which stop the flash drive working properly.

I have a vague idea these are to do with Spotlight indexing or something,

They come from Finder I think, not Spotlight. Everytime you open a folder with Finder,
you get the files (or at least one of them) so that Finder can remember the size and
view it had the last time it showed the folder to you.

A quick google on '_DS Store' gives this as first hit <<http://forum.servoy.com/viewtopic.php?p=24652&sid=494a2df12b48a1e8fdca8ae0e7bfb752>http://forum.servoy.com/viewtopic.php?p=24652&sid=494a2df12b48a1e8fdca8ae0e7bfb752>

Might be worth a try...
