Then I use Acrobat 5 to assemble the multiple pages and to keep the PDF version of 1.4 for international compatibility.

Using do shell script and the cat command, merge all the eps files into one before calling Distiller, that way you'll get a multi-page PDF right away. Just set Distiller to password-protect the documents it generates.
