I would probably not experience the same problems as you as I would use Smile for what you do - and I advise that you do so, check <http://www.satimage-software.com>, it's free.


However, if you go for a solution with shell scripts, I would use the shell for the whole task: I would use "rm" to get rid of the files and logically I would expect that a sequence of instructions such as "PDFtk blah | rm blah" run synchronously (each instruction runs after the previous completes.)
