I had some simmilar problems duplicating files.

Sometimes the finder seems not to be up to date.
There is a finder comand "update" that i used with some success.

update: Update the display of the specified object(s) to match their on-disk representation
update reference -- the item to update
[necessity boolean] -- only update if necessary (i.e. a finder window is open). default is false
[registering applications boolean] -- register applications. default is true
(update command from the finder's dictionary displayed by ScriptDebugger)


Maybe you have a resource fork fragment from the file "My project folder" in your sites folder.
Try command line ls in the terminal:


cd your/sites/folder
ls "My project folder"/rsrc

If the command returns

	My project folder/rsrc

you have a resource fork that the finder does not display
but prevents to copy a file with the same name to that location.
