Bundle Content drawer - what's it good for?

The subject already contains my question, but to elaborate a bit:

When I save a Script as a Program Bundle, I can put additional files and folders into the Resource folder. They appear in the "Bundle Content" (don't know the english term so I'm guessing) drawer. I can also add things here.

But what happens if you save the Program Bundle compiling it failed? The Script Editor puts a ~ into the filename and if you fix your error and save again under the fixed name, all your additional files and folders are gone.

Maybe I'm simply making stupid mistakes and don't know how to handle the drawer and it Content correctly. Can someone please enlighten me?
