I can logout and my script application behaves exactly as expected.

Have you tried using the logout shell scripts? For the sh-like shells (sh, bash), I believe it's ~/.bash.logout. For the csh-like shells (csh, tcsh), I believe it's ~/.logout. Not sure if ksh has one. Might be worth a try.
