Did You try to CREATE the swatches new (after deleting...)?
I think they are always sorted by creation automatically...

But how do you script a change in order? ...

...generates an error. I don't see an object owned by a document or application that "owns" the swatch order. I'm suspecting that whatever solution exists here is transferrable to the issues of adjusting the palette display sequences for other palettes that are now user-configurable in CS3.
