Is your concern what is in the Illustrator file or strictly the output
of the PDF?
If it is only the PDF, when saving it out from Illustrator if you set
the color conversion id to Convert to Destination and the color
destination id to working CMYK (or another named CMYK space) the PDF
output will be the spot color with an alternate space of CMYK values
no matter how the spot color was initially set up.

I suspect forcing only works in limited circumstances -- the description
says: "choose color space only for documents saved with multiple color
models (pre-Illustrator 9)". That seems to rule out single-space documents,
and it may well rule out other than Illustrator-generated eps files.
