BBedit misbehavior

When my script calls MS Excel, I can leave the Excel windows tucked nicely away in a minimized state. Excel doesn't care whether its windows are maximized. This is very nice behavior. However, when my script calls BBedit its windows have to always be maximized, which means that I have no access to my computer until the script finishes running.... and God forbid I should type something inadvertently while a BBedit window is frontmost because then the documents that are being edited will be contaminated.

I cannot seem to get BBedit to behave nicely like Excel, to be edited while remaining in a minimized state. Why?? Is there a way around this?
