There was a discussion about exporting QuickTime using AppleScript a few years ago on the QuickTime list that might help.

On that page, Brennan has a link to two scripts; one that creates a settings file, and one that exports a QuickTime movie using a setting file. I haven't poked it much, but it did export a movie for me. You might find Brennan's script useful in writing your script.
