Another option would be to use Python or Ruby instead of PHP since both have excellent support for web programming _and_ application scripting. [1] For example, Omni recently released a very neat web interface for OmniFocus using Ruby on Rails and rb-appscript:

Obviously, you still have to deal with the same security and window server issues that others have mentioned, but if you're looking to integrate web and desktop applications then it'd certainly be worth exploring.

[1] FWIW, I did consider porting appscript to PHP, but 'security' restrictions in newer versions mean that adding third-party C extensions a major PITA for users so I've not pursued it.
