That's because zip takes into account the hierachy, as passed in
its arguments, of the files/folder to be archived.
Perhaps could you consider soemthing like this:
cd ~/Desktop
zip -r les_fonctions_Numbers+.rtfd.zip les_fonctions_Numbers+.rtfd
assuming item "les_fonctions_Numbers+.rtfd" is on your desktop?
Searching in my HD I found the created archive files at the volum
root.
Alas their contents is the odd one:

Are you sure the archive at the volume's root was not the one created
with your initial trials?
Because here, with test.rtfd on my desktop, executing this in Terminal:
cd ~/Desktop
zip -r test.rtfd.zip test.rtfd
creates the archive test.rtfd.zip on the desktop; and double-clicking
the archive just yields the expected result...
That said, ditto and zip should work equally well for your purpose.
