Running it exactly as you specified.

The file you sent still doesn't work.

In terminal:
[ip133:~] bruce% perl /Users/bruce/Desktop/Downloads/proteins/proteins.pl
/Users/bruce/Desktop/Downloads/parseme2.txt > ~/desktop/pl.txt
