Since I don't know how you actually wrote the super & subscript into your documents, I don't know if there's a pattern that you can search for. And, if you have never used AppleScript before, there will be a long tedious learning period.

I also teach mathematics, and my advice on mathematical text is ... use TeX. Scientific and mathematical text are very difficult to impossible for common word processors to handle. I recommend Textures version 2.2.0b6 from Blue Sky TeX Systems <http://www.bluesky.com/>. It works very well with OS X.

There is a "long tedious learning period" for TeX, too. Perhaps longer than for AppleScript. Also, TeX is not wysiwyg ... you write source code which is compiled into a typeset document which can be saved as pdf.
