Wow. I'm still using Panther because of hardware problems but I am quite sure that I am truly me when an AppleScript is running. I have a bunch of home made tools in $HOME/bin/ and I regularly send do script commands to a named window in Terminal app. All of my personal environment variables show up fine.
But come to think about it, most of my regular usage of AppleScript is via osascript. Could that make a difference?
