Update ...
A couple of days ago I wrote a short stay-open AppleScript application that monitors the count of messages in ~/library/Mail/Mailboxes/ Deleted Messages.mbox/Messages/ every 5 sec and beeps like crazy if the count decreases. I launch it via Login Items.


Yesterday, I got a couple of alarms and caught Mail "in the act". Despite having set "Permanently erase deleted messages when:" to Never, Mail is deleting from the Trash at random times. My archiving scripts were not running at the time, so it's a Mail problem. (I also wrote a script to backup the deleted messages, so I can restore the Trash.)

The problem seems to occur when the Trash mailbox is un-selected, then selected. Or perhaps rebuilding the Trash is involved. Not sure yet.

Since loss of data is involved, I filed bug ID 7269249.
